The Israeli F15 display used flares as part of it's display when practicing on the Thursday/Friday before the show but was unable to use them at the weekend due to some health and safety legislation, however the pyros used in the RAF's role demo don't seem to be a problem. A dutch F16 used flares during its display at Fairford a few years ago too. I think the problem with the Israelis was the flares dropped straight into the 'bomb dump'.
